I prefer crossbreeding because you can have so much fun with the inseminator/splicer. I've made a "Plant Grendel" that survived off of sunlight and retained his aggressive behavior. That was fun!
I will make specific worlds for pure breeds. Right now I have my normal world and a world reserved for Draconians, another for Aqua, etc. Sometimes I will introduce a random species into those too, though.

Pure-breed is fun to do if you get lots of mutations, but like many others have said, I like to crossbreed for the variety involved. Sometimes I make my own hybrids just for the colour scheme.

I only crossbreed breeds that have only one difference, and that difference in question is sprites! I typically avoid crossbreeding creatures that have a large difference in genetics, such as a toxic with a treehugger, or an aqua with a chi-chi. However I have, on occasion had purebreed runs where I would have nothing but chi-chis and then I would see how their sprites change. I would always have atleast one norn with banshee grendel arms as a result!

it usually ends up being cross breeding because that's just the creature that they choose to mate with. I usually don't take part in this stuff when playing. They just love who they want to love.

I do mostly cross-breeding, for the reason Papriko already mentioned, but sometimes I do some pure-breeding. Having a section in the world or a special room just for that breed. But I don't discourage exploring, so if they happen to run into the Cross-breeds that's ok too It's a lot of fun to see how many generation it takes sometimes!

Clearly crossbreeding. You can make so many interesting looks that way! And if you pick sprites that have similar color schemes anyways, the results just blend together great.
